== Logistics ==

'''Dates:''' January 10 & 12, 2007 (There will be no project-week related events scheduled for Thursday, January 11th, the day of the AHM.)

'''Registration Fee:''' Registration fee is $215 for this event, and includes registration for the NA-MIC AHM. Separate registration, either for the AHM, or the project event are not available. To register and reserve hotel rooms, please [[AHM_2007#Registration_and_Hotel_Logistics|follow this link]].

== Background and Preparation ==

We continue to call this event "Project Week" or "Project Half Week", depending on how its duration, rather than by its original name of "Programming Week". Along with programming, a fair amount of algorithm design, and clinical application brainstorming also takes places and the name change reflects the broader scope of the event. What does this means for participants: if you are participating in a NA-MIC project or collaboration by providing algorithmic or clinical input, you are very welcome to attend. As always, participation is entirely voluntary.

=== Goals ===

The main goal of this week is to move forward the deliverables of NA-MIC. All NA-MIC participants and their collaborators are welcome.

* Members of all cores are welcome. This event involves programming, algorithm design, and clinical application development/testing.
* The event is open to people outside NA-MIC, subject to availability.
* You '''do''' need to be actively working on a NA-MIC related project in order to make this investment worthwhile for everyone.
* Participation in this event is voluntary -- if you don't think this will help you move forward in your work, there is no obligation to attend.
* Ideal candidates are those who want to contribute to the NA-MIC Kit, and those who can help make it happen.
* This is not an introduction to the components of the NA-MIC Kit.
* Submit any projects that you would like to work on during this week, and what type of help you might need for it.

=== Preparation for the workshop ===

# Please make sure that you are on the [http://public.kitware.com/cgi-bin/mailman/listinfo/na-mic-programming-week na-mic-programming-week mailing list]
# [[Engineering:TCON_12_07_2006|December 7: Kickoff TCON]]
# December 14: Create a Wiki page per project (the participants must do this, hopefully jointly)
# [[Engineering:TCON_12_14_2006|December 14: TCON#2 to discuss projects and verify teams]]
# December: Create a directory for each project on the [[Engineering:SandBox|NAMIC Sandbox]] (Andy)
## Commit on each sandbox directory the code examples/snippets that represent our first guesses of appropriate methods. (Luis and Steve will help with this, as needed)
## Gather test images in any of the Data sharing resources we have (e.g. the BIRN). These ones don't have to be many. At least three different cases, so we can get an idea of the modality-specific characteristics of these images. Put the IDs of these data sets on the wiki page. (the participants must do this.)
## Setup nightly tests on a separate Dashboard, where we will run the methods that we are experimenting with. The test should post result images and computation time. (Andy)
# [[Engineering:TCON_2007#2007-Jan-04|January 4, 2007: TCON#3 last preparation tcon]]
# By January 9th: Complete the top half of [[Media:2007_Project_Half_Week_Template.ppt|this powerpoint template]] for each project. Upload and link to the right place.
# Please note that by the time we get to the project event, we should be trying to close off a project milestone rather than starting to work on one...

== Background and Preparation ==

=== Goals ===

(Andy)

==Summary==

This meeting was successfully concluded with over 75 registered attendees. A summary white paper will be made available here in February 2007.

== Registration and Attendee List ==

'''Registration Fee'''<nowiki>: US $250.00 payable onsite only by check payable to "BWPO Radiology" or cash. We can not accept credit cards, or payments before the meeting. </nowiki>

'''Registration'''<nowiki>: Registration for this workshop is quite simple. To register, please follow two steps: </nowiki>

# Create an account for yourself on this wiki by clicking here [[Special:Userlogin|Special:Userlogin]]
# After creating the account, go to the [[2006_IGT_Workshop_Attendee_List|2006 IGT Workshop Attendee List]] and add your name, Institution, an email address, and the name of the breakout session you will be attending on Friday.

== Goal ==

The goal of this workshop is to bring together researchers developing Image-Guided Therapy (IGT) systems for a 2-day workshop to share their recent advances and to identify synergies in future strategy. The intent of the workshop is to foster community-based development, to share best practices in engineering such systems, to identify gaps in the engineering infrastructure available to IGT researchers, and ultimately to facilitate the transfer of technology among NIH-sponsored research centers.

In this program, we define IGT systems as the integrated devices for therapy delivery that incorporate intra-operative medical imaging, navigation, or robotics. In the lectures and breakout groups of this two-day workshop, we plan to:

# discuss system architectures currently used in IGT systems
# identify challenges in the design and implementation of IGT systems
# identify gaps in the engineering infrastructure available to IGT researchers
# identify opportunities and mechanisms for sharing low-level components and high-level architectural design patterns, and
# identify opportunities for the National Center for Image Guided Therapy (NCIGT, http://www.ncigt.org) to help address these challenges and develop an open system architecture as part of its function as a biotechnology resource for the Image-Guided Therapy community.

The workshop will concentrate on the computer science and engineering aspects of such systems, as the clinical aspects have been covered in previous NIH-related workshops. The agenda will include plenary talks that will review technical aspects of IGT as well as breakout sessions in which the participants will concentrate on issues raised by the talks.

<br />'''Background on this workshop'''<nowiki>: The initial idea of this workshop was developed in ad-hoc meetings with collaborators across institutions including Georgetown, Johns Hopkins, UNC, NIH, GE Global Research, Kitware Inc., and Brigham and Women's Hospital. The Program Committee welcomed and encouraged suggestions from the IGT community on the content of this workshop until mid July, 2006, when the program was finalized. </nowiki>

==Summary==

== Goal ==

</nowiki>

== Goal ==

</nowiki>

==Summary==

== Goal ==

</nowiki>

== Sponsors ==

We would like to gratefully acknowledge our industry sponsors whose financial support is helping us keep the registration fee low.

* '''GE Healthcare'''
* '''Siemens Corporate Research (SCR)'''
* '''Northern Digital (NDI)'''
* '''Medtronic Navigation'''

==Summary==

== Goal ==

</nowiki>

== Sponsors ==

We would like to gratefully acknowledge our industry sponsors whose financial support is helping us keep the registration fee low.

== Logistics ==

== Background and Preparation ==

=== Goals ===

=Topics for this session:=

* Information to the developer community about how these projects have approached developing their code for slicer3 (what's the architecture of their modules)
* Feedback to the base developers about what was easy or hard in the code writing
* What would they like to see in the slicer3 base and/or in VTK, ITK, KKWidgets, etc to make the module development more effective

=DTI=
==DTI Module: Raul San Jose==

==Tractography Module: [http://www.na-mic.org/Wiki/index.php/User:Lauren Lauren O'Donnell]==

===Module Architecture ===
* Tractography is represented as a vtkMRMLFiberBundleNode. Display parameters are stored in a vtkMRMLFiberBundleDisplayNode, and storage (load/save) handled by vtkMRMLFiberBundleStorageNode. Basic operations of adding new fiber bundles, etc. are in vtkMRMLFiberBundleLogic.
* vtkMRMLFiberBundleDisplayLogic is needed to create "hidden" slicer models that will be rendered in the MRML scene. Otherwise base classes would have to be heavily edited to handle tractography display using the display node.
* There will be several slicer module units to handle tractography. The division will be by Load/Save/Display, Editing (to manually add, select, delete, or to use ROI selection), Seeding, etc.
* Initial work is on the Load/Save/Display and the entire MRML infrastructure.

===Feedback on Slicer3 ===
* When adding a new module and a new datatype, it is difficult to find the places in Base code that must be edited.
* It is also difficult to understand how the MRML callback happens, and how to set a new one up. It would be great to have a simple overview on the observers somewhere (or even the SVN web for easier code navigation).
* If a vtkMRMLNode inherits from another one used in slicer (for example mine inherits from the modelNode currently) then the subclass will show up on all of the superclass menus. This is because the vtk "IsA" function is used rather than a direct match. I believe this is feature that is not desired.

===What I would like in Slicer3 base...===
* More documentation, comments, etc.
==Hisotory of our involvement==
*Summer 2006: Haying Liu joined the core development team and implmented '''MRAblation module''' from the Slicer 2.6. There he
**learned the architecture of Slicer 3.
**get familiar with KWWidgits

*Fall 2006: Haying Liu implemented IGTDemo* classes. There he
** contributed vtkIGTDemoLogic and vtkIGTDemoGui in the Base.
** Modiy CMake to enable link external library opentracker

**December 2006
**Two additional members joined IGT-Slier3 task force
**IGT tutorial demo on alpha (done)
**IGT tutorial demo on beta (during AHM week by Liu)
**Neurosurgical navigation with GE Nav (spring to summer)
**Building with IGSTK (during AHM week, by Hata)
**Neurosurgical navigationi with JHU robot (by March)
**Integration to MR/T (fall)

==Feedback==
*genutiltest.tcl is great!
*Request to create account for SVN has not been returned from Kitware. Cannot contribute codes to SVN tree.
*Guideline for creating library and modules would be helpful for those joining Slicer community. Template (blank) code may be helpful.
*Don't understand what "NA-MIC sandbox" means...
*Application-specific customization and streamlining of the GUI will be important for IGT applications. To what extent is this possible?
*Performance bounds are important to understand for IGT applications. Can we talk about determinism and performance as Slicer scales?
