Sunday March 19th, 2006: Gathering and Launch

Monday March 20th, 2006: First Work Day

Morning

  • 8:00am: BREAKFAST
  • 8:30-9:50 am: WHOLE GROUP Participation
  1. Introductory XNAT/Oasis demo (15 minutes, Marcus)
  2. Introductory HID demo including how it is currently being used by F-BIRN (15 minutes, Keator/Grethe)
  3. Introductory Data Integration demo (5 minutes, Astakhov/Grethe)
  4. BIRNDUP demo ( slides) (5 minutes, Pieper)
  5. Portal based Workflows current capabilities demo (10 minutes, Murphy)
  6. Group discussion of database requirements and how they are met or not by the available solutions, interoperability with workflows (35 minutes, Kennedy, leader). Expected critical IT input from Keator/Wei WRT integration of effort with F-BIRN and Toga/Crawford/Ozurt WRT integration of effort with LONI DB and ADNI. Expected critical input from clinician end users perspective from Fennema-Notestine, Gollub, Kikinis, MacFall, Dale, Fallon, Bockholt, Wu.


  • 9:50-11:30am: PARALLEL Sessions

1) Diffusion Calibration, Analysis and Visualization Group 2006 strategic planning session, Part 1 (led by Gollub/Helmer; attendees, Rosen, Song, Mori, Fallon, Dale, Kikinis, Pieper, Panzenboeck, Caprihan, Pierpaoli, Czanner, O'Donnell, Snyder, San Jose Estabar, Kindlmann, Farrell, Preda, Gimi, Wu). Statement of meeting objectives- Rosen. Pierpaolo presents lessons learned from Pediatric Neuroimaging Initiative. Pieper briefly presents tensor registration results. Articulation of needs from clinical collaborators. Articulation of key technical development issues/questions (e.g. tensor registration to mMRI data). Group discussion.

2) Workflow Programming Strategic planning session (led by Murphy; attendess Toga, Mendis, Grethe, Faherty, Pan, Aucoin)

3) Working with XNAT (part 1) (led by Marcus/Olsen; attendees Brown, Kennedy, Hayes, Keator, Wei, Fennema-Notestine, Crawford, Turner, Boyd, MacFall, Ozyurt, Potkin, Bockholt) Goals of session: All participants will use XNAT to load, query and work with imaging and meta data (or watch over the shoulder of someone who is). This session requires advance preparation. See this page for instructions Mbirn:XNAT_deployment. This will constitute the formal training to all sites on the deployment and use of XNAT. Collection of specific needs for training materials to be developed to support this deployment.

Lunch

  • 11:30-1:00pm: LUNCH has 3 PARALLEL Tracks:

1) OPEN

2) Optional Introductory Lecture for Interested Participants: "What is What is It Good For? Existing Resources, How to Learn to Use It" ( slides) followed by a group discussion of potential BIRN applications (Given by Pieper with small piece from Song; Attendees, Czanner, Kindlmann, O'Donnell, Pierpaoli, San Jose Estepar)

3) Working lunch to plan M-BIRN- ADNI collaboration (Rosen, Dale, Crawford, Murphy, Potkin, Turner, Gollub, Fennema-Notestine, Marcus, Helmer, Kennedy)

Afternoon

  • 1:00-5:00pm with a coffee break at 2:30 PM: PARALLEL Sessions

1) Diffusion Calibration, Analysis and Visualization Group 2006 strategic planning session, Part 2 (led by Gollub/Helmer; attendees, Rosen, Song, Mori, Fallon, Dale, Kikinis, Pieper, Panzenboeck, Caprihan, Pierpaoli, Czanner, O'Donnell, Snyder, San Jose Estabar, Kindlmann, Farrell, Preda, Gimi, Wu). Wrap up of morning's discussion, Gollub/Helmer. Continued discussion.

2) Workflow/Portal Programming time (Murphy, Toga, Mendis, Grethe, Faherty, Pan)

3) XNAT/HID/Data Integration/BIRNDUP training (led by Marcus, Keator, Aucoin, Astakhov; attendees are Kennedy, Olsen, Brown, Hayes, Keator, Wei, Fennema-Notestine, Crawford, Turner, Boyd, MacFall, Ozyurt, Potkin, Bockholt)

Goals of session are to 1) finish up from morning XNAT training, 2) have a hands-on user testing session for all interested participants to try using the BIRNDUP software on their own LINUX laptops or run it remotely on a LINUX machine to give the developers feedback on what works and what doesn't in the current implementation. Technical people can also begin programming for DB interface/ data upload.

Can we envision a workflow that is SRB/HID independent, e.g. secure portal access to grid computation without data sharing problems?

  1. DTI goal implementation (led by Gollub/Helmer; attendees, Rosen, Song, Mori, Dale, Pieper, Panzenboeck, Caprihan, Pierpaoli, Czanner, O'Donnell, Snyder, San Jose Estabar, Kindlmann, Farrell, Preda, Gimi).
  2. Workflow/Portal engineering (Mendis, Faherty, Pan)
  3. XNAT/HID/BIRNDUP End users needs collection (led by Marcus, Keator, Aucoin; attendees are Crawford, Wu, Fallon, Kikinis, Murphy, Miller, Grethe, Kennedy, Olsen, Brown, Hayes, Wei, Fennema-Notestine, Turner, Boyd, MacFall, Ozyurt, Potkin, Bockholt) Goals of session are to collect both user input (what features are needed) and programmer input (how to make the implementation more robust to facilitate future developments).

2) Optional Seminar for Interested Participants: "Tractography- a neuroanatomist's view" To be given by Fallon ( slides) with assistance from Gollub. The goals of this session are to highlight, using exemplar "tracts" from the DTIStudio toolkit, key issues that create challenges for the interpretation of DTI results. This will be given seminar style with lots of time for questions, clinical input from other attendees, and discussion between the clinical and technical folks. Please note: This is not an introductory neuroanatomy lecture. If you do not know the difference between an axon and a dendrite PLEASE read an introductory chapter or two in a neuroscience textbook before coming (or listen without asking questions!) Here is a recommendation: Nolte, John. The Human Brain. 5th ed. Philadelphia, PA: Elsevier, 2001. ISBN: 0323013201. Chapter 1: "Introduction to the Nervous System." and Chapter 3: "Gross Anatomy and General Organization of the Central Nervous System."

3) BIRN GridSphere Portal Environment: An overview of the BIRN GridSphere Portal will be given by James/Grethe. A demonstration will provide an overview of the new portal architecture, the collaborative workspace and the new data grid interface. Other goals of the session are to gather feedback on the new portal design.

Afternoon

  • 1:00 PM- 2:00 PM: Parallel Sessions
  1. BIRN endorsed MRI acqusition sequences for clinical imaging (led by Helmer, attendees Dale, Rosen, Song, MacFall)
  2. Services to integrate Portal Workflow and Data Managment systems (XNAT and HID) to enable requirements gathered in previous sessions. Role of BIRND-UP; what upgrades to current implementation are needed? (led by Murphy; attendees Marcus, Olsen, Faherty, Mendis, Aucion, Czanner, Hayes, Brown, Boyd, Pan, Ozyurt, Keator, Grethe, Bockholt)
  3. DTI Tractography reliability project completion (led by Mori; attendess are Fallon, Caprihan, Panzenboeck, Gollub, O'Donnell, San Jose Estepar, Kindlmann)
  4. Ontology work- essential fields for metadata on all BIRN uploads of structural and DTI MRI data (led by Fennema-Notestine, attendees are Kennedy, Wei, Potkin, Wu, Turner, Miller)

Logistics Notes from Stacey Ladieu

Most people will be flying into Phoenix Sky Harbor Airport, which is approximately 2 hours south of Sedona. You will either need to rent a car or make a shuttle reservation. Contact 928-282-2066 for information and to make a reservation. Round trip cost is $85, and no credit cards can be accepted at the airport. They will give you a schedule over the phone for arrival/departure times from Sky Harbor airport and the Radisson Poco Diablo hotel.
